Week 8/9 - Completed Model Training + ARC Forum + Final week

Highlights
- This week, was the last week of my 8-week placement which has flown by and as such this will be my last blog post. I have thoroughly enjoyed my time at ARC and relished every moment , learnt and gained and improved a multitude of amazing skills and have had the ability to speak to and meet many awesome people. Thank you to everyone at ARC.
- I primarily spent last week ( week8 ) and monday of this week completing the benchmarking objective as my final objective and was able to successfully train the 3 model ( UNet, Deeplab and RITnet ) on 18 different condition using the 3 datasets as outlined in the previous post I used all 3 datasets ( MOBIUS openEDS AND RITeyes ) and trained the models on 2 versions of each the original dataset and an augmented dataset which was produced by taking 10% of the original dataset and using the preprocessing pipeline I built in the first 3 weeks I applied 10 augmentations to each image including ( CLAHE , Gamma , Blur , Grayscale , etc.) so had 3 x 3 x 2 = 18 training runs.
- I then spent Friday - Monday analysing the metrics outputted by each run and analysing with regards to the other runs I was able to identify that openEDS’s original and augmented datasets’ had the highest model accuracy and metrics( DICE , mIoU ,f1 , fbeta, recall , precission). I also found that the augmentations only provided a higher model accuracy and metrics for all 3 models on the mobius augmented dataset (97.76%)specifically with a higher accuracy compared to the original mobius ( 96.97%). For openEDS and RITeyes however the augmentations seemed to have little to no effect with an accuracy just under the model accuracy by (±0.5%) in most cases with some cases such as riteyes with RITnet which had a differernce of ~ 4%. I read some papers and found that despite this the augmentations accuracy only tells us how often the model got a pixel right, not how well it would cope with blurry, dark, or unusual real-world images it hasn’t seen before. Research on similar models has found augmentation’s may impprove the robustness of a model and benefits elsewhere, like more reliably spotting small, hard-to-see parts of the eye such as the pupil, even when the overall accuracy score stays about the same. A clearer test would be evaluating these models on a completely different, unseen dataset after training them on their respective datasets, since that’s a much stronger way to check whether augmentation genuinely makes a model more reliable in the real world, rather than just comparing accuracy on data similar to what it already trained on.
- I also presented at the ARC forum with Kofi and was able to communicate my research to an audience of ARC members really enjoyed doing so and explaining my Research.
Challenges
- I had to rerun a few runs due to different issues including incorrect paths due to having from my branch and merged with Kofi and using his paths.
- Issues with training on myriad with a few runs requiring longer than the allocated time , one got cut off after finish training and validation but before a model accuracy could be printed . :-(
- Issues with metrics.py I found early on luckily was that the n_classes ( number of classes ) was set to 1 by default instead of 4 which would of provided skewed metrics which would’ve been representative of only the image background ( skin ).
- openEDS contained a capped batch limit of 200 per training which was meaning that the full dataset was not being analysed as such I removed to assess on the full dataset and reran however due to time constraints and 1 job running and only completing 40% of the epochs within the allocated time I reimplemented and added to RIT-eyes as well as openEDS for all runs to ensure consistency to cut training time down.

I have really enjoyed my time at ARC and am grateful to everyone who supported me throughout the placement. Thank you to my supervisors, the wider ARC team, and everyone I had the chance to meet and learn from.

I have learnt a lot about machine learning, deep learning, data preprocessing, segmentation models and benchmarking, while becoming more confident with Python, Git, Model training and benchmarking.

This placement has helped me better understand the research process, including debugging, testing, rerunning experiments, analysing results and communicating technical work through meetings, blog posts and the ARC Forum presentation.

I want to also thank the In2Science team , ARC and my supervior for making this such a valuable experience, and for giving me the chance to develop my skills while contributing to this project.
